First-half goals from Patrick Bamford and Dan James put the host in control at Elland Road. Crysencio Summerville then piled more misery on Rooney's struggling team with Leeds' third.
The result means Blues have won just twice since Rooney's appointment in October. Birmingham were sixth in the Championship when previous boss John Eustace was sacked and have since slipped to 20th after 26 games.
